To manipulate time means to not be affected by it, but if someone does this, he will put in discussion the fact that everything is made principally by matter and time

Well it depends on how the matter around you will physically interact with your body.
The fundamental forces would probably stop altogether, meaning there's nothing stopping your body from passing through everything, including the ground beneath you. Gravity wouldn't work. Without motion, nothing around you emits heat. It would feel like absolute zero and you'd freeze to death instantly.
If you ever restarted time, your body would probably violently explode in a series of nuclear fusion reactions. Without any repulsive forces, the molecules around your body would be able to get close enough to the atoms in your body to fuse together. The infinite velocity and acceleration of any object you manage to interact with would cause some serious shit, maybe even destroy the universe for all we know.

-You can control time but you move normally
-You can control time but it also does an effect on your speed
The result of time control varies from the options above. If I can control time and move normally, I would be doing something dirty to all those pretties >:-D

There's always a tiny amount of time where you're not breathing between each exhale and inhale; this power would be really distracting because everything would look like you're in a laggy videogame from the frequent time-stops.

That has nothing to do with quantum tunneling, did you even read that article past the headline?
We can't pass through solid objects because of the electromagnetic repulsion between each atom's electron shell. If you stopped time, this probably wouldn't happen, but otherwise it doesn't matter how fast you're travelling relative to the object you're trying to pass through.
