Luckily this is fairly easy to do!
Using the Colour mixer in which you can change the colours of each end of the gradient, grab the handle related to the colour you want to be transparent. To the left of the colour selection area there are several modifiers, one of which is alpha. Simply set it to zero with the right handle selected.
