She'd be a historical figure regardless of your religiong unless you believe that she did not exist. Even if you're atheist or of another religion it doesn't seem reasonable to believe that the tale that founded the world's most popular religion did not have some base in reality regardless of whether or not you believe that reality involved anything supernatural.

TLDR; I'm not here to argue but Mary was a historical figure.

Pokemon stories are my guilty pleasure. I love the idea of a real world of Pokemon where battles are realistic instead of arbitrarily 1v1 at a time, and the world that would evolve from that. There's so much opportunity for good stories there as well. I'll totally give you my best B-)

Considering the situation that she was in at the time, I'd say it would be near impossible for Smile to pull it off. Not to mention going back in time to before the conception of Christ and finding Mary is also virtually impossible because she's just another girl in the desert in hiding and running from her kingdom.
