Shantae and the Pirate's Curse, Crimson Shroud, and Cave Story all come to mind.

The megaman zero games are fun as fuck. Not really 3ds games, just ported from gameboy to ds but still worth it.

Well I don't know, but last I recall there were plans for getting a port on the (3)DS. Maybe with Nintendo references.
